May not be able to trace marker alleles of BC or F2 progeny back to parental breeds to determine Prob(QTL allele from A vs. B)

E.g. A parent B parent

Thus not all progeny will be informative for all markers

Use ALL markers to get Prob(QTL allele from A vs. B) (Haley et al. 1994)
